Synthesis pass · prose summary of the discoveries below

PF3D7_0204600 (PfExo) is a FEN/5'–3' exonuclease of Plasmodium falciparum implicated in apicoplast genome maintenance through its physical association with the apicoplast DNA polymerase PfPrex (PMID:38888125). Biochemically, it is a [4Fe-4S]-containing nuclease with an exceptionally broad substrate range: it cleaves 5'-flap structures, degrades dsDNA in the 5'–3' direction, and acts as a bipolar nuclease on ssDNA and RNA-DNA hybrids, a repertoire distinct from other known exonucleases (PMID:38888125). This expanded activity is conferred by a low-complexity region (LCR) insertion; deleting the insertion (PfExoΔins) reduces DNA binding and collapses the substrate range toward that of the P. berghei ortholog PbExo, while transplanting the insertion into PbExo confers gain of the additional activities (PMID:38888125). The enzyme carries an N-terminal apicoplast-targeting sequence consistent with apicoplast localization, and knockout of the P. berghei ortholog PbExo is lethal, indicating this apicoplast exonuclease is essential for parasite survival (PMID:38888125). Beyond these findings, the direct demonstration of its in vivo role in apicoplast lagging-strand processing has not been characterized in the available corpus.

  1. 2024 Medium

Establishing whether PF3D7_0204600 acts within apicoplast DNA replication, its physical partnership with the apicoplast polymerase PfPrex placed it in the replication machinery rather than a generic nuclease role.

Evidence Co-immunoprecipitation/interaction assay detecting association with PfPrex in P. falciparum

    PMID:38888125

    Open questions at the time
    • No reciprocal or orthogonal structural validation of the PfPrex interaction
    • Stoichiometry and architecture of the PfExo-PfPrex complex unresolved
  2. 2024 High

To define the enzyme's catalytic capabilities, in vitro assays revealed a [4Fe-4S]-containing nuclease with an unusually broad substrate range spanning flaps, dsDNA, ssDNA, and RNA-DNA hybrids, unlike any characterized exonuclease.

Evidence In vitro nuclease assays on multiple substrate types with mutagenesis/deletion controls

    PMID:38888125

    Open questions at the time
    • Functional role of the [4Fe-4S] cluster in catalysis not dissected
    • In vivo substrate preference within the apicoplast unknown
  3. 2024 High

To identify the structural determinant of this broad activity, reciprocal domain-swap experiments showed the LCR insertion both enables the expanded substrate range in PfExo and confers gain-of-function when introduced into the P. berghei ortholog.

Evidence In vitro nuclease and DNA-binding assays with PfExoΔins deletion and PbExo+insertion chimera

    PMID:38888125

    Open questions at the time
    • Mechanism by which the LCR enhances DNA binding is not structurally resolved
    • Biological significance of interspecies substrate-range differences unclear
  4. 2024 Medium

To test physiological importance, knockout of the P. berghei ortholog was lethal, establishing that this apicoplast exonuclease is essential, while localization was inferred from an N-terminal apicoplast-targeting signal.

Evidence Gene knockout in P. berghei with viability readout; bioinformatic targeting prediction

    PMID:38888125

    Open questions at the time
    • Direct high-resolution imaging or fractionation confirming apicoplast localization not described
    • Essentiality of PfExo in P. falciparum not directly demonstrated

Open questions

Synthesis pass · forward-looking unresolved questions
  • Whether PfExo directly performs flap endonuclease and RNase H functions during apicoplast lagging-strand replication in vivo remains to be established.
  • No in vivo demonstration of lagging-strand processing function
  • No structural model of PfExo or its PfPrex complex
  • Conditional depletion of PfExo in P. falciparum linking loss to replication defects not reported
